I believe it has something to do with the Flux equip menu when changing items to the oppisite set and leaving it on it, upon trying to switch to the next character set the game just switches to where it was, Maybe it believes the Item equip is the same as the current one so it switches to the same one, doing it again finally fixes it.

With the fast action or general convience this goes against the flow of gameplay by being incosistent.
